Why the wet spot may not identify the entry point
Water follows slope, overlaps, framing, fasteners, and the surfaces inside a roof assembly. The visible stain may therefore identify where water left the assembly rather than where rain entered it.
A skylight is also more than glass. Depending on the product and roof, the assembly may include a deck-mounted or curb-mounted unit, frame or curb, gasket, head flashing, side or step flashing, sill flashing, underlayment, roofing material, fasteners, interior shaft, and drainage space around the opening. A repair that treats only the visible bead of sealant can miss the layer that actually stopped directing water correctly.

1. The first stain appears at the upper side of the skylight shaft
Moisture at the upslope edge deserves attention because head flashing and the roof area above it direct water around the opening. The inspection should document debris, roof-material laps, flashing coverage, underlayment integration, and any nearby penetration or transition that could feed the same path. The stain alone does not prove head flashing failed.
2. Water appears only during wind-driven rain
A leak that appears during a particular storm direction can point toward an exposed lap, side detail, displaced roof material, or another opening that ordinary vertical rain does not reach. Record the weather timing, but do not convert wind direction into a final diagnosis. The roof still needs a close inspection of all sides and the upslope drainage path.
3. Tile or shingles beside the skylight look shifted, cut short, or uneven
Roofing around a skylight must work with the flashing system rather than block it or leave it exposed incorrectly. A moved tile, damaged shingle, tight cut, open gap, or prior patch can change runoff. Photographs should show the entire perimeter, not only the most obvious piece, and the scope should explain how removed material will be reset or replaced.
4. Debris has collected above or along the skylight
Leaves, twigs, sediment, or broken roof material can slow drainage and hide flashing edges. Do not climb up to remove debris during unsafe conditions. A trained inspection can document whether the path is merely obstructed or whether water, abrasion, impact, or earlier cleaning has affected roofing and flashing below it.
5. Surface sealant is cracked, separated, or layered over earlier patches
Sealant condition is useful evidence, but not every skylight system depends on an exposed sealant bead for primary water control. Multiple patch layers can also hide the relationship between flashing, roofing, and underlayment. The inspector should identify the product and intended detail before recommending more sealant or removing an existing patch.
6. The frame, curb, gasket, or glazing shows a visible change
Cracked glazing, a distorted frame, loose cladding, deteriorated gasket, damaged curb, or incomplete closure can be separate from the surrounding roof flashing. Document what is visible without forcing the skylight open. The repair scope should state whether the roofer, skylight manufacturer, glass professional, or another trade is responsible for each part.
7. Moisture appears without a matching rain event
Condensation can collect on glass, frames, or the interior shaft when indoor moisture and surface temperatures align. Plumbing, HVAC, or another building source can also mimic a roof leak. If moisture appears on dry days, record indoor conditions and where water forms. A sound diagnosis should separate interior moisture from rain entry rather than treating every wet mark as failed flashing.

What a complete skylight leak inspection should include
A useful inspection begins with orientation photographs. The report should label the skylight, roof plane, slope direction, roof covering, nearby valleys, ridges, walls, penetrations, solar supports, and interior symptom. Mid-range images should connect the opening with the roof above it. Close images should document the unit and each flashing side where authorized access makes those details visible.
The inspector should identify whether the skylight is deck mounted, curb mounted, or self flashed when possible, and record the manufacturer and approximate model or age if known. Product-specific flashing and slope requirements matter. For example, VELUX publishes separate flashing systems for shingles, tile, metal, and curb-mounted applications. That does not determine what every brand requires; it shows why the actual product and roof material should be identified before a generic repair is proposed.
If roofing must be removed to inspect concealed layers, the written plan should define the opening area, material handling, temporary weather protection, and stopping point if wider damage is found. Photographs should be taken before new underlayment, flashing, tile, shingles, or sealant cover the conditions. Findings should distinguish confirmed damage, suspected paths, and areas that remained concealed.

The scope should name each layer being removed, inspected, replaced, or reused.
Reflashing or broader roof work may deserve discussion when the original flashing does not match the roof material or skylight type, water has damaged a wider underlayment or deck area, the curb is deteriorated, repeated surface patches hide the intended detail, surrounding roofing cannot be integrated dependably, or the opening is part of a larger reroofing area. A broad recommendation still needs exact planes, boundaries, materials, exclusions, and contingencies.
Skylight replacement may be considered when the unit itself is damaged, incompatible with the approved flashing approach, no longer serviceable, or impractical to integrate with the planned roof work. Age alone should not be the only explanation. Ask for photographs and product information showing why replacement is included and which party is responsible for the interior shaft, electrical controls, glazing, curb, roofing, and finish work.
